Basically, it is the protective, cone shaped covering between the flexible portion of the insertion tube and the rigid operation controls that are held in-hand.

Searching for replacement parts on this section of a endoscope returns the phrase "Stress Boot", which appears to be the industry standardized term for that part. (see links). More casually, "boot" is a good term as well.
