Normally this is translated as 'Brussels Capital Region'. However, in my context I believe it should be an 'instelling' or an authority or something like that. Like, for instance, the capital government in Brussels.

What do you say? Is there a feasible alternative?

They used the wrong preposition They should have written 'bij' het Vlaams Gewest etc. The regions all have ministries too, like any government.
