... che il la radice di un molo/pontile voglia dire quella parte che e' attaccata alla terra ("the root of a mole, "the foot of a pier", o piu' semplicemente "the landward end of ...") e la testata dello stesso sia l'altra fine, quella verso mare ("the head of the pier/mole/whatever" va bene).

foot (landward end) of the pier, wharf/quay

You could perhaps use one of these terms. As the Italian term suggests, its the part which is affixed to the foot or the bottom.
